I hate the look of skinny jeans on guys, so I cannot bring myself to give you any sort of advice.

I usually get them a size bigger so there's more room in the crotch. They won't look as tight though.

I have a few pairs of snug jeans that I like to wear. They're nowhere near being skinny jeans. I do the same thing though, I wear briefs, usually the low rise big pouch kind. They push everything up front for the bulge. And if I'm not wearing briefs I just let it all hang down my leg commando ;)

If I fit skinny jeans... I just make sure it isn't that tight there... some wear their skinny jeans lower, and that helps, but yeah... not the most flattering. A bulge is very obviously with skinny jeans, so I buy one size bigger at the waist and wear a belt lol
