Boy Next Door implys a certain wholesomeness.
Handsome is a good looking, masculine man.
I think the first two can be synonyms. Though many men take pretty boy as an insult. To me a pretty boy is youthful and perhaps even cute. He generally ages well, doesnt get craggy looking.

I'd say there is a difference to them.
Pretty boys tend to have softer features, youthful looks, and generally age well, as Njqt said.
Boysnextdoor tend to be sweet, innocent, with a certain amount of hidden brawn. You feel safe being with them, a sense of security without realizing why. The boy next door is always your backup in life, and you will pine for them after they have left.
Handsome men, were usually prettyboys or boys next door, but they are all grown up. Words like rugged or charming may also be substituted.
Of course there is a difference. It seems to be a scourge among my generation. Way too many wussy, skinny spoiled metrosexual man-childs and not enough real men.
